I know it's kind of late to write this, but heck.
I've notice in older walkthroughs and stuff, some parts of the game seem to have been taken out. Such as, in Fire & Ice, when Brokenstar and his rogues attack TC camp, Frostleaf's Guide says Clawface attacks you, but he never attacked me. Another time is, during the battle of BloodClan, it says in older walkthroughs that you fight Bone, but you don't. Yet another time is that apparently you have to fight Scourge and Bone again to recruit them, but I didn't have to. There were a lot more, but I can't remember them.
How come they were take out?

I think Clawface was mixed in with the part where you had to attack multiple shadow clan warriors, the others i do not know.

Clawface is with the multiple warriors you have to fight. Same with Bone. Technically you can't recruit Scourge and Bone until after you defeated them, because you have to beat them in the battle with BloodClan

-You DO fight clawface in the camp. If you didn't you hacked the source file of the game or something idk. You DO fight him. -You have NEVER had to fight Bone during the BloodClan battle. They were wrong. Firestar didn't actually fight him in the book, it was a swarm of apprentices that took him on. -You DO fight Scourge and Bone to recruit them in the original game. If you didn't, Enterbrain (company that makes RMXP) might eventually question you on your methods for hacking an encrypted RMXP source file.
My guess is some of the stuff you forgot about, or you simply read second-rate walkthroughs where peopple screwed up and put stuff in that didn't really happen.

I used Frostleaf's guide lol No I did not hack. Hacking ruins the whole point of playing a game. But I only just recruited Scourge, and I didn't have to fight him again . . . and I promise you I didn't hack . . .

I had to fight Bone. But, I am SURE I didn't fight Scourge. Believe me, I would have remembered having to fight him a second time.

Wow. I've never heard about a thing like this. I'm absolutely sure that you have to fight Scourage again to recruit him....either your game has a problem or you didn't remember fighting him(this one not very likely since you claim you really didn't fight him)

if you failed cinderpelt's DOM sidequest but had the bony collor and went to Fourtrees and tried to recruit scourge when it was making you run away from battles, then you automatically recruited him. Maybe that's the problem.

I never failed DOM. I finished it first try (with 53 seconds to spare, i might add) and then I got another Bony Collar to recruit him.
This isn't the first time the game's been funky. Remember the music problem? It's still happening. And I KNOW I only fought Scourge once. I didn't hack the game (I don't even know how you do that) so what gives?

It's probably because rather than professionals, this game was coded by some inexperienced kid Because there's no way something like this just randomly happens, the code just DOESN'T change on it's own. That's like saying "When I call someone on my phone, it shoots bullets." "Oh, that's probably because you spilled orange juice on it." Things like that just DON'T happen. What's more likely is I accidentally made a "hole" in the story flow, so that if you happen to do things EXACTLY right you end up getting him without fighting him, sort of "slipping through" because you just happened to have done things in a certain order. That's the sort of thing that often gets people stuck (I remember there was one person who'd someone gotten ahead of other cats on the great journey and was stuck behind them or something). At least that's my theory. Code doesn't randomly mutate, that's DNA and radioactive animals XD

This might not be any help... but maybe any of the other sidequests could make you automatically flee? I'm not sure because I haven't completed any of the sidequests :/ I find them too hard, especially BloodClan territory with the massive swarms of cats (no offense)... I've made a game and I've probably made some mistakes in it too, it took me around 30 min to figure out how make an event happen only once! Now it's taking me forever to find out how to make it downloadable for anyone to play, but enough of that. I think there are around 3 possibilities, Shade... 1. There might be something wrong with your computer (or game file) 2. Game data/info might be corrupt? I don't know... 3. As Admin said, you might of done stuff so perfectly that you didn't need to fight XD
